Easy answer - Neo, returning to the source, become on with the machines, and they, having some control over him, rewrote the Smiths code. It's like a virus and an Anti-virus. At least, that's how I understand it.

I would definitely recommend watching some break down/explanation videos about this trilogy, especially the ending. Those would explain it way better than I could in a single comment.
