The only reason Jesse is still alive at this point in the show is because he's a popular character. From a story/plot perspective, there's no justifiable reason why Gus wouldn't have killed him off. Also, never made sense to me why Gus makes himself so visible to his underlings. You would think that a man like him would have a representative to deal with all the day-to-day cartel employee drama. Gus exposing his true identity to his street hustlers (like the ones Walt ran over with his car) runs against the very careful and measured character he's supposed to be. If you're trying to hide in plain sight, you don't want every street rat goon in your operation knowing who you are. Breaking Bad is a very well written show, but it certainly takes liberties when it comes to certain things. Yes, the show is better having Jesse in it, and yes it is better with the Walt-Gus dynamic. But that doesn't change the fact that from a plot perspective those things really don't make any sense.
