So in this episode, when she says “no, that’s not you”, she means it’s not Nymeria’s nature to come back to Winterfell and be a domesticated pet after being wild and free for so long, much like, in parallel, to Arya’s journey over the course of everything.

He fled Westeros after the Greyjoy rebellion probably with some ships and spent a long time as a pirate. Jara and Theon probably did not take every ship, just a good portion of it so they still had to rebuild a lot, but he also wanted to expand the fleet.
