No, I think it's just a cool word for spaceship and that's as far as it goes -- it started though as "Operation NiGHTS" so I guess I was trying to be all Sega about it

Because both past Dave and future Dave have used it like it's Just A Thing that existed in Sonic already like how "Brotherhood of Metallix" is A Specific Thing. And I don't remember it actually being defined besides that ship they were building way back before the first Trek digressions–but then it was used singularly until the more recent chapters when there were just 'many night ships built', to my ears sounding like 'many enterprises built'. I can't fathom why past Dave wouldn't either give a starship a proper Enterprise-like name, or at least define it explicitly as like... a class of ships. And maybe the answer is simply 'he did, and he did' and I forgot, and this point it is truly a useless question, but like Chris I am weary and grasping at anything for understanding.
