It'd be easier to list the guitars I haven't modded. The one I put the most time into is my pacer custom ii. Replaced the pickups multiple times, but finally settled on a SD Frankenstein (older 14.7K version) in the bridge, DiMarzio hot rails in the middle, and DiM satch track in the neck. They all switch between series and parallel and the bridge also does split and in/out of phase. The phase option let's me pick which coil is active when I do the split too, so that's a bonus. I also spent way too many hours on the neck with 0000 steel wool so the original D profile is now a bit thinner on one side and a lot more comfortable. I've got a few others that approach that level of modding, like my kramer tele body that has a humbucker in the bridge instead of a tele style pickup and a strat pickup at the neck. Most of the others I just replace pickups and pots.

Hear you play Opeth through the stock pickups showed me everything that I would fix: less wooly, and more compression so the notes sit on top of the distortion better. And palm muted playing sounds way better through the Bare Knuckles.
I cut my teeth modding a Squier Toronado; .47mf capacitor on the bridge tone pot and a treble bleed on the neck volume and lots of tinkering with the action and intonation for various tunings.
This taught me to seek out the most comfortable/inspiring/aspirational guitar and then put the sound you like into it. So I looked around until I found a Schecter S-1 Elite with a Seymour Duncan Rail 90 in the neck and a Seymour Duncan Dimebucker in the bridge, both with coil splitting. It's "the one" and I couldn't be happier.
