This is not science vs religion per se. It is using this frame about heliocentrism (sun the center, scientist fought to prove this) vs geocentrism (earth the center, church FORCE you to believe this because bible said so). So basically it is a battle of hope vs fear and control using this model. Humans can reach the stars and nothing should limit them, progress is the nature and religion does not prohibit that, so basically think about it as freedom of thought and speech and progress VS control and stagnation.

Also, you were wondering 'whos the bad guys' but part of what I love about this show is that there's no typical good and bad guys. All the characters have their own flaws and convictions, they all believe they're doing the right thing. We see the story from Rafal's POV but obviously he's not pure good either, he manipulates people and is arrogant. Nowak does a lot of bad things, but he is doing it to keep his daughter safe. You can see both sides, that's what makes it peak storytelling!
