Mulder's PTSD had been covered, actually in the first season. In "Young At Heart" he is struggling with the blame for the death of a colleague when that killer returns after finding a way to reverse the aging process...

I laughed when you asked, 'Who is under Mulder?' because it sounded a little NSFW! The correct answer is Scully as Mulder is head of the X-Files division and Scully was assigned to work under him. As for this episode, I believe that Mulder has PTSD and that his actions and reactions stem from that.That's not an excuse, but it is a reason. As someone who has been receiving treatment for PTSD I tend to see things in that context regarding Mulder.
