Yea the entire conflict of the final last 1/4 of the episode is that no one gave Ellie a choice. The Fireflies were wrong by saying they lied to her just to make her feel better about the surgery BUT Joel was also wrong for lying to Ellie at the end. They both denied her the choice. They were both were selfish for their own reasons.

His role as a father is to protect and the fireflies job was to stop him. He won, they lost. Also, if the fireflies couldn't handle one man, there was no way on Earth they were manufacturing a cure and driving across the U.S to distribute it and surviving. It just wasn't going to happen.
