The constant disregard everyone has for the fact that Regina is Henry's real mother, not Emma is frustrating! Neal telling Emma that Henry needs her so that he does not grow up like they did is a complete disregard for the fact that he has a mother, Regina, who raised him for 11 years and would still be their if both Neal and Emma had fallen through the portal, meaning he would not have grown up like them because he still has his real mother to love and take care of him.
As for Emma believing Neal is dead, that is more than reasonable considering he was just shot and then fell through a portal to a different land. Not considering what kind of physical stress falling through a portal might have on his body which is suffering from a fresh gunshot wound, but it is not very likely wherever he goes will have a hospital for him to go to to receive medical treatment.

The imagery in this episode is one of the reasons I love it. Did you notice that as the shadow and Bae flew past Big Ben, it read 8:15? We've been seeing 8:15 references throughout the series, ever since the pilot (It was the time on the frozen Storybrooke clock) The 8:15 time is a reference to the iconic scene in Disney's "Peter Pan" in which Peter Pan and the Darling children stand on the minute hand of Big Ben as it reads 8:15. I've read that this show's creators, Kitsis and Horowitz, also incorporated the number 815 into Lost when they served as writers for that show, for the same reason.
