The explanation given by the show runner about the short segments on Laconia is that they were meant to give everyone watching the show an idea of what happened to the protomolecule sample and what it does to each planet it has made an impact on. (or at least hint about it). I also have a theory that any platform that wants a superb science fiction tale to tell with deep pockets may be tantalized by the tale and what it could mean and want to tell that tale. This season was meant to be longer than 6 episodes but Amazon put their foot down and only approved 6 so yes, things were rushed a bit. But there was resolution among the crew members as well and a tie up to many of the human stories, but NOT the protomolecule! (hopefully we get that one day because what a story it is!!)

In regards to the twist at the end, its important to note that one of the last things Naomi says to Filip is that he always has a choice, when there are no other options and all seems lost - You can always walk away. And though it may not have seemed to have sank in at the time, his final talk with his father - who gave him NO choice in the matter - really solidifies that Naomi did get through to Filip, and give him strength to go through with the option she gave him - to walk away before it was too late. And to have it over her speech about it not mattering whether we ever know we helped someone. Just absolutely sublime.

They teased a Laconia series at the very end of the credits when the Sol ring became engulfed in red entity streaks. There's a multi-decade jump between book 6 and book 7, so hopefully we'll get an entirely new show at some point that tells us all about the strange dogs, the proto-kid, and that massive space station. Oh...you mentioned the user interface panels they kept showing. If you look closely, the pods are all named after famous sci-fi characters.
