I might want to add, onto my last comment, that Mulder's question at the end is most certainly about everything Scully has seen since they've started working together, and not solely the events from this episode.

I do admit that at the beginning with the "New York Knicks" T-shirt stunt the audience is clearly lead to believe the guy is a fake, but as the episode continues it becomes more evident that Mulder is wrong. The episode reverses the skeptic/believer roles, but only because Mulder doesn't see sufficient evidence until the very end, when the killer dies crossing the bridge at the blue devil. That's why there's such a big difference with Mulder at the beginning and end of this episode, hence why he asks Scully why she can't believe after all the evidence she's seen. Brad Dourif has been praised a lot for his role as Boggs, and IMO rightly so, the performance was really amazing. As far as your observation about Scully being religious, yes, Scully's a Catholic.
