I sympathize with Miller's viewpoint although I agree, it was not the right thing to do. But like he said this episode: He killed Dresden not out of revenge but because Dresden made sense (and Fred Johnson started to listen). Think about it: This "protomolecule"... Everybody wants to get his hands on it to "control" and "use" it. The discovery (and its cover up) already led mars and earth to the brink of war. The "scientists" sacrifice a whole belter asteroid using them as "lab rats". I'm pretty sure everyone believes that the "protomolecule" is to dangerous to fall into the wrong hands. Sadly also everyone believes his own hands are the right hands. In the end whoever tries to "control" it, it is just to gain more power and in the end innocent people will die. Miller shot Dresden, because he doesn't trust anyone (including the Belters) to handle something as dangerous as the "protomolecule" in a way which doesn't lead to more death and war. He wants to get rid of it all, so no one can try to play god with it. Phoebe as source is already destroyed. The Anubis is destroyed. The black site where the scientist where researching got taken out last episode and without Dresden no one can gain access to the data. Only thing left to do (in Millers mind) is to destroy Eros and the protomolecule is gone as if it never was discovered.

If you doubted her intentions before, this episode shows you what she is really made of. She learns the facts and proceeds with the best plan of action to prevent war. Got to love a character like that!
