About the overgrowth of the city: its meant to show the passage of time. There's been a few comments made by characters (Ann etc) that time doesnt flow normally here. Food going bad within a day, plant growth, animals coming back etc. That time moves at an accelerated rate despite people only being there for what may be a few weeks etc. Also Anns comment when getting to the top and overlooking the world: Japan is VERY flat- Mt Fuji is the only main mountain in the country, so seeing a mountain range of that scale in Japan doesnt make sense
