I'd forgotten how young Wentworth Miller (Michael) and Dominic Purcell (Lincoln) are in this. (They went on to co-star together again in early seasons of The Flash and Legends of Tomorrow.) Prison Break is one of those shows that just builds & builds, so incredibly well, with the story/puzzle and the characters. It's one of only 2 shows that I collected on blu-ray... the other being Lost.

And to answer your question: The majority of the first season of the series was filmed on location in and around Chicago. After it was closed down in 2002, Joliet Prison became the set of Prison Break in 2005, standing in as Fox River State Penitentiary on screen.
