They didn't run out of budget so much as they ran out of time. Also, the narrative of Anno making End of Eva to spite fans isn't true, though it does keep getting circulated online. While there where people posting on message boards that they wanted to kill Anno, the short of it is that the studio just wanted to make a tragic story, not an uplifting/cheerful one. It's no surprise that fans that were already angry at the way the t.v. series ended, started to talk about how much Anno hated the fans of Eva after End came out.

During the hospital scene instead of Shinji saying he's the lowest of the low the original line was "God I'm so fucked up." If you're unsure as to why the movie is the way it is let me Enlighten you on some context. It's pretty clear that in the last few episodes of Evangelion the budget ran out so the original director worked with what he had and he came up with that Infamous ending and ending that was universally hated by the fan base so much so that they started sending him death threats. After getting the necessary budget and pleading for a movie this movie was his response to all the death threats speaking of the writing and the kids drawing images in that scene where it shows a realistic shot of Tokyo yet those were some of the death threats sent in. This movie was essentially him saying oh you didn't like the original ending well here I'm going to give you something that is arguably darker where nearly everyone dies let's see how you like that. I'm hoping you guys also watch the rebuild films. They're essentially a director's cut and a third shot at making the series better with a complete ending.
