I don't think Alucard was implying that Sypha wrong. He just asks "Is that how you understand that story?" I think that scene was meant to give some background on the Speaker's beliefs, in that since God (in Abrahamic religions) separated all the languages in order to stop the tower from being completed, Speakers are therefore his enemy because they take it upon themselves to learn and understand different languages and also keep their stories hidden inside themselves where God cannot take them away.
