I am not a scientist, but I think if the vessel is simply a bubble filled with regular air then there would be no danger of getting the bends. The air bubble can be pressurized at surface temperature and as long as the vessel was hermetically sealed and did not compress the bubble of air there would be no decompression. What I understand from Navy guys is that you can't get the bends from being in a submarine as the vessel is pressurized and you can rise and lower without fear of decompression sickness. The bends is something scuba guys need to worry about as they are getting the pressure applied directly on their bodies. I have no idea about the heat buildup from traveling too fast in water. It did remind me of a spaceship heating up in reentry, but that would not have been something Wells would have known about, maybe he could have predicted it though. Lastly, without any mention of a device to create fresh oxygen or remove Carbon dioxide the guy was probably stuck breathing the same air for a long time and bad air can lead to hallucinations. Perhaps he hallucinated what he saw and maybe he was still mentally damaged when he went down again and because he was not in his right mind he did not stop to consider the obvious obstacles and dangers of trying to go down again.
