The two bodies were Gus's men that Walter shot. Lalo and Howard's bodies were buried way below the foundation of the lab- the cops would not have found them unless they were specifically searching for them.

There was actually a throw-away line in BB after Gus was killed and Walt/Jesse torched the lab...Hank/law enforcement were going thru the remains, and someone had asked about two scorched bodies they found in the rubble. Of course, this episode of BCS gives that new meaning.
