So part of the reason Yamato was chosen is because they need him to keep an eye on Naruto due to the Nine-tail fox chakra leaking out from Naruto when he gets emotional. That's why Jiraiya, Tsunade and Kakashi had a meeting with Yamato to tell him about Naruto's nine-tail chakra and the coat. Kakashi stopped Naruto Nine-tail coat from turning berserk using Ninjutsu. Guy may be strong but he is not as good with Ninjutsu. Guy is capable of Ninjutsu but not at a high level. He excels in Taijutsu more. The above are all facts that is already shown in the anime up till this episode. More will be explained in later episodes.

Unfortunately he was designated to Direct Shippuden movies 3, 4, 5, and the first half of the Rock Lee chibi spin-off and Baby Steps, that's more than three years worth of episodes he didn't get to work on. He is a total tank and most of the best drawn episodes in the original series was under him as well.

Being a member of the anbu doesn't necessarily mean they're stronger than jonin like guy and kakashi; just that they are jonin level ninja who are chosen by the hokage to be part of an elite unit. Sort of like marines (anbu) vs army (regular ninja).
