We've Seen Women knee deep into the game so it is not outside of the realm of possibility that the woman was as involved as the target (Junebug) & his muscle who were also laid out in the living room.

Asia, you somehow got it backwards, ma'am. The medical examiner was claiming that it was a homicide, whereas it truly was just an accidental overdose. The guy died in such a way that he was wedged between a bathtub and a toilet.
So, when the paramedics were trying to lift his dead body up and out by his head / neck area from said position in which he was stuck, they bruised him after the fact, which made the cause of death look like a homicide by asphyxiation.
The cop was adamantly arguing, correctly so, trying to explain things to the woman. He was even willing to retrieve the involved paramedics to inform her of what had really happened to cause the bruise marks on the deceased man's neck.
Meanwhile, the other more experienced woman filled in McNulty that the cop was in fact right. Later, McNulty remembered what she said about how sometimes they honestly cannot tell whether such bruising occurred postmortem or prior to death.
Thus, McNulty was utilizing his newfound knowledge in taking a death of another man via natural causes and staging it as a murder — by a supposed serial killer, at that. His intent is to use this as an advantage, but I won't say anything further beyond that, so as to safely avoid potential spoilers.

Chris and 'Snoop' did not kill either of the young kids who were present in the house. They killed three adults, including 'June Bug'.
One of the children (with short hair) ran away through the back door of the home. He was the one who we saw Michael let go, allowing him to escape unscathed.
Another child (with cornrows/braids) remained inside, the one who was bawling due to witnessing the tragedy/travesty take place. He is also the same kid who 'Kima' later discovered hiding in the closet with bloodstains from those deceased on his clothes plus any parts of his body that were exposed.
Further proof of the above facts can be read in the following excerpt from an online article, which was written specifically about this particular episode's plot:
"Marlo decides to reassert his authority and orders several murders. Partlow, 'Snoop', and Michael watch the house of a target named 'June Bug', who has spread rumors that Marlo is homosexual. Michael questions the necessity of the murder of an entire family for a possible insult, but is admonished by 'Snoop' for second-guessing Marlo. Partlow and 'Snoop' disable the street's security cameras, stage a home invasion, and kill the three adults inside. Michael lets a child escape and is disgusted by the entire operation. Later, Detective 'Kima' Greggs finds a second child hiding in the home."

Personally, I felt as if it appeared fairly clear that McNulty realized he had better choose to call home to 'Beadie' via his own cell phone, as opposed to the pay phone in the bar, so as to conceal the reality that he was out drinking, rather than working late like he had claimed.
I mean, it is almost assuredly so that he "sure-tainly" would not want her to know. Thus, he hid from her the fact that he had yet again "fallen off the wagon" — as the adage about addiction goes, although a passé cliché — and how he was back up to his predictable, typical tricks. After all, another expression sums it up well: "Old habits die hard."
