They marry within the family to not dilute that dragon controlling ability and they don't want to give this ability to other houses. That's why the girls usually marry in the family. The few exceptions are in Rhaenys' case (Baratheon) and Rhaenyra (Velaryon). Both those families are deeply tied to the Targaryens though.
