To clarify, the anime left out the fine details of Crocodile's scheme. His legion of bounty hunters spent years collecting bounties. He used the money to buy lots of silver, the main ingredient in making dance powder (a real thing, look up silver iodide/cloud seeding). His ship (called The Downpour) used the powder in the ocean for years which made any rain meant for Alabasta to fall early off shore. His powers caused sandstorms to make things worse and they sabotaged canals and framed the king as well. Smoker figured this out in Rainbase, went straight out and found it, and disabled it, which let the pent up rain reach Alabasta naturally the moment Crocodile fainted, which is a coincidence or fate perhaps. I also think the bomb in the sky helped. The explosion caused a wave of high pressure, leaving behind an area of low pressure, which is ideal for rain.

episode 131 - 143 are all filler but I would recommend watching episode 131. It has some cool character interactions and I think you'd enjoy it.
