Not sure where you got them knowing each other from. It was revealed in the last route that Ciel implanted memories into everyone at school. Remember, Shiki realised her name was foreign after it wore off and looked for her records in the school office but couldn't find them. The meeting at the gate is their first meeting. Ciel tell Shiki they have met before, then there is a flash of white on the screen and he says her name. And afterwards he keeps saying how this feels unfamiliar even though they supposedly know each other.
