I can't really think of any example of any film ever being "misunderstood". some films fail to find an audience due to lack of exposure or things like that, but no film could ask for more publicity than B v S has.

I am amazed how misunderstood these movies are. It´s a clear character arc for Superman from learning his skills, having to face global extinction, solving it, becoming narcissistic (and based on that getting beat on by Batman, who outsmarts him, pretty bad). In coming movies he will get closer and closer to the Superman everyone wants with no buildup (and just like now critics that don´t get this ark will believe synder changed his movies to that because of their criticism rather than seeing the arc).
I think 20 years from now these movies will be more well remembered than the Marvel Universe... partly because they are different from every superhero movie there is and partly because you don´t get drunk avengers batteling to lift Thors hammer. :D
