I think Knuckle running away and grabbing Shoot off the stairs was the very first explosion, the one that destroyed the central tower. Then he placed shoot down and went to the crater to punch Youpi, he had the whole slowdown thing, almost died, hit Youpi 8 times, then got out as fast as he could. When he went back to where he left Shoot, that's when he was missing. Knov must've come through and taken him while Knuckle was watching Youpi yell down in the crater waiting for the right time.
