I apologize in advance for the essay, but I hope this clears things up ^^
The anime removed the black org in the first season cause they initially had no intention to renew the series, luckily only episodes 5 and 13 were altered because of this.
When they aired ep 13 in the anime, the manga didn't reveal yet how important the outcome of the case was, so they decided later to fix the issue with ep 128.
The case in this episode is manga original, the last scene and the outcome are anime original, ep 128 is the other way around, filler robbery case and the outcome from the manga which helps moving the plot, as an anime watcher it's better to just pretend this Akemi is a totally different person.
There's 2 big continuity errors thanks to this mess.
1. Later on Conan mentions the robbery case like it happened a long time ago which is true in the manga, but in the anime it sounds weird because it's literally the episode before.
2. Conan never actually learns Gin and Vodka code names in the anime, he was supposed to find out in ep 5, the fake Gin and Vodka in the shinkansen are filler characters, in the manga the real ones are there.
